Could have been an inside job. This was a secret so well kept that possibly only other immortals knew who he was and what he knew. If there were mortals who knew someone could have let it slip or sold that knowledge to an enemy.

  Ishara is immortal and his wife. Not even fellow immortals were trusted. OTOH, dead-eyes might have found out or one of those who had gone through the system could have decided on a bit of extra security 😉

  OR what if dead-eyes or someone else has access to the information and power of the tower system. With the RFIDs it would know how long someone had existed and their current location.

It seems to me the reason he was killed is because he was a threat to someone. The probable threat would be: exposure. Who could he expose without exposing all of them? Likeliest would be someone outside his group who either wants inside, someone who wants out, or someone who wants to attack the group one by one – starting with the only one who knows who is what.
